背景技術(shù):

凡納濱對(duì)蝦(litopenaeusvannamei)俗稱南美白對(duì)蝦,原產(chǎn)于南美洲,從墨西哥西南沿海至秘魯西部的太平洋沿岸均有分布,是全世界產(chǎn)量最大的養(yǎng)殖對(duì)蝦。在我國(guó),凡納濱對(duì)蝦養(yǎng)殖區(qū)域遍布于全國(guó)沿海的海水養(yǎng)殖區(qū)和內(nèi)陸的淡水養(yǎng)殖區(qū),養(yǎng)殖面積約25萬(wàn)公頃,年產(chǎn)量超過(guò)100萬(wàn)噸,海水養(yǎng)殖區(qū)和淡水養(yǎng)殖區(qū)產(chǎn)量各約占50%,年產(chǎn)值300-400億元人民幣,是我國(guó)水產(chǎn)養(yǎng)殖的支柱性產(chǎn)業(yè)。凡納濱對(duì)蝦在海水和淡水中均能成活,這與其強(qiáng)大的滲透壓調(diào)節(jié)能力有著密切的關(guān)系,而在凡納濱對(duì)蝦的滲透壓調(diào)節(jié)過(guò)程中滲透壓調(diào)節(jié)基因起著至關(guān)重要的作用。
在滲透壓調(diào)節(jié)基因中,na,k-atpase基因的作用尤為突出。na,k-atpase是有機(jī)體賴以生存的重要膜蛋白,參與細(xì)胞兩側(cè)na+、k+離子的跨膜主動(dòng)運(yùn)輸,在維持細(xì)胞的膜電位及細(xì)胞內(nèi)外的滲透壓平衡,為細(xì)胞轉(zhuǎn)運(yùn)無(wú)機(jī)離子和營(yíng)養(yǎng)物質(zhì)以及排出代謝產(chǎn)物提供驅(qū)動(dòng)力等方面起重要作用。na,k-atpase基因是甲殼動(dòng)物重要的滲透壓調(diào)節(jié)基因,研究顯示在低鹽度應(yīng)激后凡納濱對(duì)蝦組織中na,k-atpase基因的表達(dá)量顯著上調(diào),表明na,k-atpase基因是一個(gè)與凡納濱對(duì)蝦鹽度抗逆相關(guān)的功能基因,可望用于凡納濱對(duì)蝦耐低鹽分子標(biāo)記的開(kāi)發(fā),加快凡納濱對(duì)蝦耐低鹽優(yōu)良品種的選育進(jìn)程。
在國(guó)際上,以分子標(biāo)記為基礎(chǔ)的分子標(biāo)記輔助選育技術(shù)已成為當(dāng)代水產(chǎn)育種的關(guān)鍵技術(shù)。單核苷酸多態(tài)性(singlenucleotidepolymorphism,snp)即snp,是指由基因組單核苷酸變異(包括堿基轉(zhuǎn)換、顛換、單堿基插入或缺失等)所引起的dna序列多態(tài)性,是最新的第三代dna分子標(biāo)記。因其具有數(shù)量巨大、分布廣泛、遺傳穩(wěn)定、測(cè)定準(zhǔn)確簡(jiǎn)便、能顯示其他技術(shù)無(wú)法檢測(cè)的隱藏多態(tài)性以及可能與基因功能相關(guān)的眾多優(yōu)點(diǎn),在親子鑒定和分子標(biāo)記輔助育種中得到廣泛應(yīng)用。迄今,利用凡納濱對(duì)蝦功能基因已經(jīng)開(kāi)發(fā)了多個(gè)與性狀相關(guān)的snp標(biāo)記,如在凡納濱對(duì)蝦α淀粉酶(amy)基因上發(fā)現(xiàn)了4個(gè)與凡納濱對(duì)蝦生長(zhǎng)性狀顯著相關(guān)的snp位點(diǎn),在熱休克蛋白60(hsp60)家族成員tcp-1的同源基因tcp-1-eta基因上發(fā)現(xiàn)了1個(gè)與凡納濱對(duì)蝦耐寒性狀相關(guān)的snp位點(diǎn),在凡納濱對(duì)蝦過(guò)氧化氫酶(cat)基因上發(fā)現(xiàn)了1個(gè)與對(duì)蝦抗wssv性狀顯著相關(guān)的snp位點(diǎn)。但尚未有與凡納濱對(duì)蝦耐低鹽性狀相關(guān)的snp分子標(biāo)記的相關(guān)報(bào)道。
技術(shù)實(shí)現(xiàn)要素:

本發(fā)明的目的是提供凡納濱對(duì)蝦na,k-atpaseα亞基基因及snp標(biāo)記篩查的擴(kuò)增引物和方法。利用凡納濱對(duì)蝦鹽度抗逆相關(guān)功能基因開(kāi)發(fā)snp標(biāo)記,為進(jìn)一步篩選與凡納濱對(duì)蝦鹽度抗逆相關(guān)的snp標(biāo)記和開(kāi)發(fā)用于凡納濱對(duì)蝦親子鑒定的分子標(biāo)記奠定基礎(chǔ),從而加快凡納濱對(duì)蝦抗逆優(yōu)良品種的選育進(jìn)程。
為實(shí)現(xiàn)上述發(fā)明目的,本發(fā)明以通過(guò)ncbi獲得的凡納濱對(duì)蝦na,k-atpaseα亞基的完整mrna序列為基礎(chǔ),設(shè)計(jì)引物進(jìn)行該基因全基因序列的獲取,并針對(duì)所獲得的na,k-atpaseα亞基的全基因序列進(jìn)行snp位點(diǎn)篩查,開(kāi)發(fā)凡納濱對(duì)蝦na,k-atpaseα亞基基因的snp標(biāo)記,并提供snp位點(diǎn)擴(kuò)增引物,建立凡納濱對(duì)蝦na,k-atpaseα亞基基因snp標(biāo)記開(kāi)發(fā)的技術(shù)體系,為進(jìn)一步篩選與凡納濱對(duì)蝦鹽度抗逆相關(guān)的snp標(biāo)記和開(kāi)發(fā)用于凡納濱對(duì)蝦親子鑒定的分子標(biāo)記奠定基礎(chǔ)。
本發(fā)明的第一個(gè)目的是提供一種凡納濱對(duì)蝦na,k-atpaseα亞基基因擴(kuò)增引物,包括12對(duì)擴(kuò)增引物:

本發(fā)明的第二個(gè)目的是提供一種凡納濱對(duì)蝦na,k-atpaseα亞基基因的擴(kuò)增方法,包括以下步驟:以凡納濱對(duì)蝦基因組dna為模板,分別以上述的引物對(duì)glvnk-f1/glvnk-r1、glvnk-f2/glvnk-r2、glvnk-f3/glvnk-r3、glvnk-f4/glvnk-r4、glvnk-f5/glvnk-r5、glvnk-f6/glvnk-r6、glvnk-f7/glvnk-r7、glvnk-f8/glvnk-r8、glvnk-f9/glvnk-r9、glvnk-f10/glvnk-r10、glvnk-f11/glvnk-r11和glvnk-f12/glvnk-r12作為擴(kuò)增引物進(jìn)行pcr擴(kuò)增,分別得到擴(kuò)增產(chǎn)物,然后對(duì)擴(kuò)增產(chǎn)物進(jìn)行測(cè)序,然后再進(jìn)行序列拼接,獲得凡納濱對(duì)蝦na,k-atpaseα亞基的完整基因序列。
所述的pcr擴(kuò)增,其反應(yīng)體系優(yōu)選為25μl,包括:不含mg2+的10×pcrbuffer2.5μl、25mmmgcl22.0μl,10mmdntp0.5μl、5u/μllataq酶0.2μl、10μm正向引物0.5μl、10μm反向引物0.5μl、dna模板12.5ng,其余由無(wú)菌水補(bǔ)足至25μl。
所述的pcr擴(kuò)增,其反應(yīng)程序優(yōu)選為:95℃預(yù)變性3分鐘;95℃變性30秒,55℃退火30秒,72℃延伸2分鐘,共35個(gè)循環(huán);72℃再延伸10分鐘。

所述的pcr擴(kuò)增,其反應(yīng)體系優(yōu)選為25μl,包括:不含mg2+的10×pcrbuffer2.5μl、25mmmgcl22.0μl,10mmdntp0.5μl、5u/μl高保真pcr酶0.2μl、10μm正向引物0.5μl、10μm反向引物0.5μl、dna模板12.5ng,其余由無(wú)菌水補(bǔ)足至25μl。
所述的pcr擴(kuò)增,其反應(yīng)程序優(yōu)選為:95℃預(yù)變性3分鐘;95℃變性30秒,55℃退火30秒,72℃延伸1分鐘,共35個(gè)循環(huán);72℃再延伸10分鐘。

本發(fā)明從ncbi中獲得凡納濱對(duì)蝦na,k-atpaseα亞基的完整mrna序列(genbank:kf765670.1),并基于該序列設(shè)計(jì)12對(duì)引物,通過(guò)pcr擴(kuò)增、測(cè)序及序列拼接,獲得全長(zhǎng)為12452bp的凡納濱對(duì)蝦na,k-atpaseα亞基的完整基因序列。針對(duì)所獲得的na,k-atpaseα亞基的全基因序列分段設(shè)計(jì)引物,采用不同來(lái)源的凡納濱對(duì)蝦基因組dna模板進(jìn)行pcr擴(kuò)增,通過(guò)測(cè)序方法進(jìn)行snp位點(diǎn)篩查,共獲得78個(gè)snp位點(diǎn)。本發(fā)明建立了凡納濱對(duì)蝦na,k-atpaseα亞基基因snp標(biāo)記開(kāi)發(fā)的技術(shù)體系,為進(jìn)一步篩選與凡納濱對(duì)蝦鹽度抗逆相關(guān)的snp標(biāo)記和開(kāi)發(fā)用于凡納濱對(duì)蝦親子鑒定的分子標(biāo)記奠定基礎(chǔ),從而加快凡納濱對(duì)蝦抗逆優(yōu)良品種的選育進(jìn)程。

下述實(shí)施例中的實(shí)驗(yàn)方法,如無(wú)特殊說(shuō)明,均為常規(guī)方法或者按照試劑盒說(shuō)明書(shū)進(jìn)行。下述實(shí)施例中所用的材料、試劑等,如無(wú)特殊說(shuō)明,均可從商業(yè)途徑獲得??寺y(cè)序和引物合成工作由上海生物工程有限公司完成。
1、凡納濱對(duì)蝦na,k-atpaseα亞基完整基因序列的獲取
1.1凡納濱對(duì)蝦基因組dna的提取
取凡納濱對(duì)蝦肌肉組織,采用海洋動(dòng)物組織基因組dna提取試劑盒(天根生化科技有限公司,北京)提取凡納濱對(duì)蝦基因組dna,操作步驟嚴(yán)格按照說(shuō)明書(shū)進(jìn)行?;蚪Mdna定量采用nanodroptm2000分光光度計(jì)完成,質(zhì)量采用瓊脂糖電泳來(lái)檢測(cè)。
1.2pcr引物設(shè)計(jì)
以從ncbi(http://blast.ncbi.nlm.nih.gov/blast.cgi)中獲得的凡納濱對(duì)蝦na,k-atpaseα亞基的完整mrna序列(genbank:kf765670.1)為基礎(chǔ),設(shè)計(jì)引物用以獲取na,k-atpaseα亞基的全基因序列。引物設(shè)計(jì)的要求為:引物長(zhǎng)度18-22bp,gc含量為40-60%,tm值為50-62℃,上下游引物的tm值之差不大于5,并盡量避免引物二聚體、發(fā)夾結(jié)構(gòu)及錯(cuò)配等。共設(shè)計(jì)和合成12對(duì)pcr引物,引物序列見(jiàn)表1:

1.3pcr擴(kuò)增、測(cè)序及序列拼接
以上述提取的凡納濱對(duì)蝦基因組dna為模板,分別采用表1中設(shè)計(jì)的12對(duì)引物對(duì)該dna進(jìn)行pcr擴(kuò)增,反應(yīng)體系25μl,包括:10×pcrbuffer(withoutmg2+)2.5μl、mgcl2(25mm)2.0μl,dntp(10mm)0.5μl、lataq酶(5u/μl)0.2μl、正向引物(10μm)0.5μl、反向引物(10μm)0.5μl、dna模板(25ng/μl)0.5μl、無(wú)菌水18.3μl。反應(yīng)程序?yàn)椋?5℃預(yù)變性3分鐘;95℃變性30秒,55℃退火30秒,72℃延伸2分鐘,共35個(gè)循環(huán);72℃再延伸10分鐘。pcr擴(kuò)增產(chǎn)物經(jīng)1%瓊脂糖電泳檢測(cè),顯示該12對(duì)引物均能穩(wěn)定擴(kuò)增出單一條帶。對(duì)擴(kuò)增產(chǎn)物分別進(jìn)行克隆測(cè)序,結(jié)果顯示有4對(duì)引物擴(kuò)增出目的核苷酸序列,有8對(duì)引物的擴(kuò)增產(chǎn)物除包含目的核苷酸序列外,還包含內(nèi)含子序列。將測(cè)序結(jié)果進(jìn)行序列拼接,獲得全長(zhǎng)為12452bp的凡納濱對(duì)蝦na,k-atpaseα亞基的完整基因序列(如seqidno.1所示),由11個(gè)外顯子和10個(gè)內(nèi)含子組成(圖1)。
2、凡納濱對(duì)蝦na,k-atpaseα亞基的全基因序列snp位點(diǎn)篩查
2.1不同來(lái)源凡納濱對(duì)蝦基因組dna的提取
選取來(lái)自于廣東深圳、珠海、湛江、徐聞和茂名等地24個(gè)養(yǎng)殖場(chǎng)的凡納濱對(duì)蝦24尾,分別取肌肉組織,采用海洋動(dòng)物組織基因組dna提取試劑盒(天根生化科技有限公司,北京)提取凡納濱對(duì)蝦基因組dna,操作步驟嚴(yán)格按照說(shuō)明書(shū)進(jìn)行。基因組dna定量采用nanodroptm2000分光光度計(jì)完成,質(zhì)量采用瓊脂糖電泳來(lái)檢測(cè)。
2.2pcr引物設(shè)計(jì)
以本研究中獲得的凡納濱對(duì)蝦na,k-atpaseα亞基的完整基因序列(其核苷酸序列如seqidno.1所示)為基礎(chǔ)分段設(shè)計(jì)引物。引物設(shè)計(jì)的要求為:引物長(zhǎng)度18-22bp,gc含量為40-60%,tm值為50-62℃,上下游引物的tm值之差不大于5,并盡量避免引物二聚體、發(fā)夾結(jié)構(gòu)及錯(cuò)配等。共設(shè)計(jì)和合成25對(duì)pcr引物,引物序列見(jiàn)表2:

2.3snp位點(diǎn)的篩查及snp位點(diǎn)基因型分析
