本發(fā)明涉及基因工程領(lǐng)域,具體涉及一種水稻雜種育性基因的分離克隆及其在水稻雜交育種中的應(yīng)用。
背景技術(shù):
植物通過不同品種間的雜交產(chǎn)生雜種。雜種在生長勢、適應(yīng)性、產(chǎn)量等方面具有優(yōu)勢,稱為雜種優(yōu)勢。利用雜種優(yōu)勢可以提高農(nóng)作物的產(chǎn)量、品質(zhì)和抗性。栽培稻(Oryza sativa L.)的秈稻(indica)和粳稻(japonica)亞種間雜種有強大的雜種優(yōu)勢,增產(chǎn)潛力很大。另一方面,通過栽培稻與野生稻雜交和回交等育種方法,可以將存在于野生稻的一些有用性狀如抗病、抗蟲、高產(chǎn)等導(dǎo)入栽培稻,培育出優(yōu)良新品種。但是,秈粳亞種間雜交以及栽培稻與野生稻雜交產(chǎn)生的雜種存在育性低或不育的問題,稱為雜種不育(hybrid sterility)。所述的雜種不育是稻屬物種分化過程中產(chǎn)生的生殖隔離的機制之一,屬于合子后生殖隔離(postzygotic isolation)。雜種不育現(xiàn)象嚴(yán)重阻礙了水稻雜種優(yōu)勢和野生稻有用基因的利用。
已發(fā)現(xiàn)20個以上的基因座與水稻雜種育性有關(guān);這些雜種育性基因座中,有些是導(dǎo)致雌配子不育,如S5,S7,S8,S9,S15,S17,有些是導(dǎo)致雄配子(花粉)不育,如Sa,Sb,Sc,Sd,Se,Sf(Kinoshita 1995,RiceGenet.Newsl.,129-15;Ikehashi等1988,Japan J.Breed.38283-291;Ikehashi等1996,Rice Genet III,pp404-408;Wan等1996,Theor ApplGenet 92183-190;Wang等1998,Rice Genet Newsl 15151-154;張桂權(quán)等1989,中國水稻科學(xué)397-101;張桂權(quán)等1993,遺傳學(xué)報20222-228;張桂權(quán)等1993,遺傳學(xué)報20541-551;張桂權(quán)等1994,遺傳學(xué)報2134-41)。這些基因在不同品種或品系或野生稻材料中可以有不同程度的變異分化,產(chǎn)生多種復(fù)等位基因。根據(jù)攜帶這些復(fù)等位基因的水稻亞種類型以及對雜種育性的效應(yīng),它們被劃分為秈型(Si)、粳型(Sj)、親和型(Sn)、或其它過渡類型。所述的基因符號S代表雜種不育性(Sterility),S5,Sa,Sb等指特定的雜種育性基因座,i,j,n分別代表秈型(indica)、粳型(japonica)、和中性型(neutral)的復(fù)等位基因,如Sbi、Sbj、或Sbn。中性型也稱為親和型(compatibility)或廣親和型(wide compatibility)。
在水稻雜種中,分化程度較大的雜種育性基因在雜合狀態(tài)下往往發(fā)生不親和互作,導(dǎo)致攜帶某一等位基因的雄配子(或雌配子)發(fā)育不正常。這種現(xiàn)象也稱為雜種的等位基因選擇性殺配子效應(yīng)。但是,這些基因在純合狀態(tài)下(如純合的親本)不影響配子的正常發(fā)育。大部分雜種不育基因座的遺傳行為符合“單座位孢子體-配子體互作”的模式(Ikehashi等1986,IRRI(ed)Rice Geneticspp119-130)。例如,用分別攜帶SbjSbj和SbiSbi基因型的水稻粳稻和近等基因系雜交,產(chǎn)生的雜種一代(F1)的基因型為SbiSbj。其產(chǎn)生的雄配子中,攜帶Sbi等位基因的正??捎?,而攜帶Sbj等位基因的大部分雄配子發(fā)育異常(不育),導(dǎo)致F2代群體中攜帶SbjSbj基因型的植株的比例嚴(yán)重偏少,即嚴(yán)重偏離SbiSbi∶SbiSbj∶SbjSbj=1∶2∶1的分離規(guī)律。但是,用攜帶親和型等位基因SbnSbn的親本與攜帶SbiSbi或SbjSbj等位基因的水稻親本雜交(F1的基因型為SbnSbi或SbnSbj),F(xiàn)2代群體中3種基因型的分離符合1∶2∶1的分離規(guī)律,即該雜合的等位基因不產(chǎn)生選擇性殺配子效應(yīng),Sbn對秈型和粳型等位基因都是親和的。
不同座位的雜合SiSj基因可分別產(chǎn)生選擇性殺配子效應(yīng),因此在雜種中存在多個座位的雜合SiSj基因時可產(chǎn)生累加的效應(yīng),使雜種不育更為嚴(yán)重。反之,如果使雜交親本在盡可能多的S基因座位攜帶親和型等位基因或相同等位基因,就可以提高水稻雜種的育性。例如,目前的水稻雜交育種中通常使用廣親和系(品種)為親本與秈稻或粳稻雜交,其雜種的育性有一定程度的提高。所述的廣親和品系(種)是指在多個雜種不育基因座攜帶親和型等位基因的品系(種)。但是,可利用的廣親和品系(種)較少,多數(shù)屬于非秈非粳的中間類型,雜種優(yōu)勢不夠強,其農(nóng)藝性狀也不能滿足現(xiàn)代水稻育種的多種多樣的要求。
目前已報道了一些水稻雜種育性基因的染色體定位,但在本發(fā)明申請?zhí)岢鲋吧形从兴倦s種育性基因被分離克隆的報道,雜種不育或親和(可育)的分子基礎(chǔ)還不清楚。Sb,或被命名為f5,是影響水稻雜種花粉育性的基因之一,它已被定位于第5染色體(莊楚雄等2002,遺傳學(xué)報29700-705;李文濤等2002,植物學(xué)報44463-467;李文濤等2006,科學(xué)通報51404-408;Wang等2006,Theor.Appl.Genet.112382-387)。為了在雜交水稻育種中有效地克服雜種不育性問題,本發(fā)明通過圖位克隆(map-based cloning)技術(shù)獲得了水稻雜種育性基因Sb的多個等位基因,包括親和型等位基因,通過轉(zhuǎn)基因?qū)嶒烌炞C了此基因的功能,并提出通過基因工程技術(shù)或雜交-回交育種培育雜種育性親和系的方法。
發(fā)明內(nèi)容
(一)發(fā)明目的本發(fā)明的目的是分離克隆水稻雜種育性基因和包含調(diào)控這個基因的啟動子的DNA片段。
本發(fā)明的第二個目的是提供上述雜種育性基因所編碼的蛋白質(zhì)。
本發(fā)明的第三個目的是提供上述雜種育性基因在培育雜種育性親和系中的應(yīng)用。
本發(fā)明的再一個目的是提供上述雜種育性基因產(chǎn)生的分子標(biāo)記或其緊密連鎖標(biāo)記及其在水稻雜交育種中的應(yīng)用。
(二)技術(shù)方案本發(fā)明涉及分離和應(yīng)用一種包含雜種育性基因Sb的DNA片段,該片段賦予水稻品種(系)間或水稻與野生稻間雜交產(chǎn)生的雜種的雄配子具有正常的育性。
本發(fā)明利用圖位克隆法克隆了Sb基因,其技術(shù)步驟如下1、多態(tài)性分子標(biāo)記的篩選及Sb基因的連鎖定位目前已把Sb定位于水稻第5染色體上的大致區(qū)域(莊楚雄等2002,遺傳學(xué)報29700-705)。根據(jù)公開的水稻基因組序列數(shù)據(jù)庫的資料(http//www.ncbi.nlm.nih.gov),在該區(qū)域發(fā)展了多個分子標(biāo)記。經(jīng)過連鎖分析,發(fā)現(xiàn)6個與Sb緊密連鎖或共分離的多態(tài)性標(biāo)記,并把Sb精細(xì)定位在一個5kb的區(qū)間。
2、DNA序列分析根據(jù)公開的水稻基因組序列數(shù)據(jù)庫的資料(http//www.ncbi.nlm.nih.gov),在定位的5kb區(qū)間內(nèi)只有1個預(yù)測的基因。
3、Sb基因的功能驗證用PCR方法從1個親和品系WS59擴增親和型等位基因Sbn,它包括啟動子區(qū)、編碼區(qū)、以及下游序列,構(gòu)建植物轉(zhuǎn)化表達載體。用土壤根癌農(nóng)桿菌介導(dǎo)法轉(zhuǎn)化粳稻T65,再與近等基因系E2雜交,產(chǎn)生雜種F1,其基因型為SbiSbj/Sbn-,其中SbiSbj為雜種的內(nèi)源Sb基因型,Sbn為導(dǎo)入的轉(zhuǎn)基因。導(dǎo)入Sbn的雜種植株的可育花粉率提高,其自交后代F2中,含有SbjSbj基因型的植株的比例大大提高,表明大部分Sbj型雄配子的育性恢復(fù)正常。這些結(jié)果證明了Sbn等位基因具有克服雜種不育的生物學(xué)功能。
4、Sb復(fù)等位基因的序列測定比較分析用PCR技術(shù)從多個秈型、粳型、和親和型品種(系)擴增出Sb基因片段,克隆到質(zhì)粒載體后測定其序列。其中3個親和型基因的核苷酸序列如序列表SEQ ID NO1、SEQ ID NO3及SEQ ID NO5所示。它們分別編碼具有SEQ ID NO2、SEQ ID NO4及SEQ ID NO6所示的氨基酸多肽序列,其生物學(xué)功能為控制植物雜種的花粉育性。這些復(fù)等位基因都編碼含有662氨基酸的蛋白質(zhì),沒有已知功能蛋白質(zhì)的保守結(jié)構(gòu)域,沒有發(fā)現(xiàn)與之同源并且相同功能的基因。所述復(fù)等位基因之間在編碼區(qū)有若干個堿基的變異,并導(dǎo)致若干個氨基酸的變異(表2)。這些變異導(dǎo)致了含有不同組合雜合基因的雜種的雄配子發(fā)生不親和或親和互作。
根據(jù)本發(fā)明提供的Sb基因序列信息,本領(lǐng)域熟練技術(shù)人員可以通過以下或其它基因工程技術(shù)容易地獲得與Sb相同或等同于Sb的基因,或者其功能相當(dāng)于SEQ ID NO1或SEQ ID NO3或SEQ ID NO5所示序列的亞片段(1)用Sb基因或同源片段或其旁鄰基因組序列為探針篩選水稻的基因組文庫或cDNA文庫獲得;(2)設(shè)計寡核苷酸引物(含簡并性引物),經(jīng)聚合酶鏈?zhǔn)椒磻?yīng)(PCR)從栽培稻或野生稻的基因組或cDNA中擴增獲取;(3)在Sb基因序列的基礎(chǔ)上用基因工程方法修飾改造獲得;(5)用化學(xué)合成的方法獲得。所述的等同于或相當(dāng)于Sb的基因,是指其編碼的蛋白質(zhì)序列與SEQ ID NO2、SEQID NO4或SEQ ID NO6所示的氨基酸殘基序列相比只有一個或幾個氨基酸殘基的差別,包括氨基酸殘基的替換、缺失、或添加。而這些差別不導(dǎo)致其功能與本發(fā)明提供的Sb基因的功能有本質(zhì)上的不同。尤其是,如本發(fā)明提供的實施例所示,水稻不同品種或品系以及不同的野生稻種中的Sb基因可以存在不同程度的變異,即復(fù)等位基因。這些復(fù)等位基因可以根據(jù)本發(fā)明公開的信息,用上述方法容易地獲得。
本發(fā)明包括這樣的蛋白質(zhì)序列,其與SEQ ID NO2、SEQ ID NO4或SEQ ID NO6所示的氨基酸序列具有至少大約70%或更高的同源性,且能夠控制植物雜種的育性。
本發(fā)明還包括含有所述核苷酸序列或其片段的克隆載體或表達載體、含有所述載體的宿主細(xì)胞、含有所述核苷酸序列或其片段的轉(zhuǎn)化的植物細(xì)胞和轉(zhuǎn)基因植物。
本發(fā)明提供的雜種育性基因具有重要的應(yīng)用價值。應(yīng)用之一是培育雜種育性親和系。因此本發(fā)明還提供通過基因工程技術(shù)或雜交-回交方法培育水稻雜種育性親和系的方法,以及包括進一步用獲得的水稻雜種育性親和系與其它水稻品種或品系雜交,培育出新的雜種育性親和系。本發(fā)明所述的基因構(gòu)建到植物轉(zhuǎn)化載體中,可以對所述基因或其調(diào)控序列作適當(dāng)修飾,也可以在其轉(zhuǎn)錄起始密碼子前用其它啟動子取代所述基因原有的啟動子,使之達到同等的或強化的表達效果。
本發(fā)明提供的雜種育性基因的另一個應(yīng)用是根據(jù)所述基因序列信息產(chǎn)生特異性的分子標(biāo)記或其緊密連鎖標(biāo)記,包括但不限于SNP(單核苷酸多態(tài))、InDel(插入缺失多態(tài))、RFLP(限制性內(nèi)切酶長度多態(tài))、CAP(切割擴增片段多態(tài))。用這些標(biāo)記可鑒定栽培稻或野生稻或它們的雜交后代群體植株的基因型,用分子標(biāo)記輔助選擇育種,從而提高育種的選擇效率。
(三)有益效果根據(jù)本發(fā)明提供的基因,可以用任何一種植物轉(zhuǎn)化載體或轉(zhuǎn)化方法將所述的親和型(Sbn)等位基因?qū)刖净蚨i稻品種或品系,獲得能表達所述基因的雜種育性親和系;或用獲得的轉(zhuǎn)化植株為親本與其它水稻品種或品系雜交,培育出新的雜種育性親和系。也可以用攜帶Sbn等位基因的栽培稻或野生稻材料為供體親本,其它粳稻或秈稻品種(系)為輪回親本,進行雜交和回交,利用根據(jù)本發(fā)明產(chǎn)生的特異分子標(biāo)記進篩選,培育出以Sbn替代原有的Sbi或Sbj的新雜種育性親和系。用本發(fā)明的方法獲得雜種育性親和系與其它粳稻或秈稻或野生稻親本雜交,可產(chǎn)生育性正常的雜種,有利于新的品種選育或生產(chǎn)雜交種。另一方面,用本發(fā)明產(chǎn)生分子標(biāo)記可鑒定水稻或野生稻或雜交后代植株的基因型,用于分子標(biāo)記輔助選擇育種,從而提高育種的選擇效率

具體實施例方式
以下實施例進一步說明本發(fā)明的內(nèi)容。
實施例1多態(tài)性分子標(biāo)記的篩選和Sb的精細(xì)定位已知Sb定位在水稻第5染色體上的大致區(qū)域(莊楚雄等2002,遺傳學(xué)報29700-705)。本發(fā)明用如圖2所示的圖位克隆方法進一步克隆Sb基因。首先用粳稻品種臺中65(簡稱T65,具有基因型SbjSbj)與其近等基因系E2(SbiSbi)雜交,建立了一個F2代分離群體。本發(fā)明所用的近等基因系E2,是除了Sbi等位基因外,核基因組背景與T65相似的品系,因此它們的雜種的雄性不育性只受SbiSbj雜合基因互作效應(yīng)的影響。用1%I2-KI溶液染色鑒定花粉的形態(tài),確定了6000多株F2植株的花粉育性表型,即全可育表型或半不育表型(圖1),將這些F2植株用于Sb的精細(xì)定位。
根據(jù)公開的水稻基因組序列數(shù)據(jù)庫的資料(http//www.ncbi.nlm.nih.gov),在該區(qū)域發(fā)展了多個多態(tài)性分子標(biāo)記,如表1所示。
分子標(biāo)記與目標(biāo)恢復(fù)基因座位之間的重組事件越多,表示兩者的遺傳距離越遠(yuǎn),反之其遺傳距離越近。利用這種遺傳作圖的方法和上述6000多株F2植株構(gòu)建了一個Sb基因的遺傳連鎖圖(圖2)。圖中有2個標(biāo)記即07-78和07-83與Sb之間分別只有1個重組事件,而標(biāo)記07-81與Sb基因是零重組即共分離。07-78和07-83之間的物理距離約為5kb。所述的定位區(qū)域位于已公開的水稻細(xì)菌人工染色體(bacterial artificial chromosome,BAC)P0008A07(http//www.ncbi.nlm.nih.gov)的約78-83kb處。

表1中的07-55和07-130為插入/缺失(InDel)標(biāo)記;其余為單核苷酸多態(tài)性(SNP)標(biāo)記?;赑CR的SNP檢測方法為在20ul PCR反應(yīng)液中加入1ul水稻DNA,用表1所示的引物“F”和“R”擴增33個循環(huán)(94℃30s,63℃1min,72℃1min)。然后取0.5ul PCR產(chǎn)物為第2次PCR的模板,每個樣品配制2個PCR反應(yīng)(20ul),即用引物“F”和“R-i”為E2基因型的特異反應(yīng),用引物“F”和“R-j”為T65基因型的特異反應(yīng),擴增8-10個循環(huán)(94℃30s,58℃1min,72℃1min)。用1%瓊脂糖凝膠檢測PCR產(chǎn)物。
實施例2Sb的克隆與序列分析根據(jù)GenBank公開的水稻(粳稻)基因組DNA序列和RiceGAAS軟件(http//ricegaas.dna.affrc.go.jp)分析,在定位的5kb區(qū)域內(nèi)只存在1個預(yù)測的基因。該基因編碼1個662氨基酸的蛋白質(zhì),沒有已知功能蛋白質(zhì)的保守結(jié)構(gòu)域。數(shù)據(jù)庫對比(http//www.ncbi.nlm.nih.gov,blastn,blastp,)沒有發(fā)現(xiàn)與之同源并且相同功能的基因,因此本發(fā)明提供的是一個新的功能基因。
從3個親和系(WS59、Dular、02428)、近等基因系(E2),秈稻品種(93-11),和粳稻品種(T65,日本晴)提取總DNA。植物DNA微量提取法為取葉片約0.2g,放入2ml的離心管內(nèi),加入液氮,用十字型螺絲起子將葉片搗磨成粉末,加入0.8ml提取液(0.5MNaCl,0.1M Tris-HCl(pH8.0),0.05M EDTA,1.25%SDS)搖勻,65℃放置30min。加入0.8ml氯仿/異戊醇/乙醇(76∶4∶20),震蕩5min,12000rpm離心5min。取出上清液,加入2倍體積乙醇沉淀DNA,12000rpm離心5min,去上清。用0.5ml 70%乙醇漂洗沉淀,風(fēng)干,溶于0.1mlTE溶液。使用引物5’-CATACGGATCCCATACATACCAATACAAACC-3’(下劃線為BamHI)和5’-GTTATGAAGCTTGACAATGGACCTGACATG-3’(下劃線為HindIII)用PCR技術(shù)從這些水稻DNA擴增出Sb基因片段(圖3)。本PCR反應(yīng)使用高保真LA-Taq酶(寶生物工程公司),擴增30個循環(huán)(94℃30s,62℃1min,72℃5min)。用BamHI/HindIII酶切后,連接克隆到質(zhì)粒載體pUC18。經(jīng)測序分析,發(fā)現(xiàn)這些復(fù)等位基因之間在編碼區(qū)有堿基的差異,并導(dǎo)致2-12個氨基酸的差異(表2)。
用引物5’-CCGTCTACGACCGGCGGT-3’和5’-CCTAAACAGCACACTTACAGA-3’反轉(zhuǎn)錄PCR技術(shù)檢測到Sb基因在幼穗組織中的表達(圖4),并通過測定其cDNA序列確認(rèn)了此基因的編碼區(qū)結(jié)構(gòu)(圖5A)。親和系WS59的Sbn等位基因編碼的氨基酸序列如圖5B所示。

實施例3遺傳轉(zhuǎn)化鑒定目標(biāo)基因的功能及其應(yīng)用將從親和系WS59擴增的DNA片段(圖3)克隆到雙元轉(zhuǎn)化載體pCAMBIA1300(澳大利亞CAMBIA公司),獲得命名為pCAMBIA1300-Sbn的表達載體質(zhì)粒(圖6)。此片段包含Sbn的編碼區(qū)及其上游轉(zhuǎn)錄調(diào)控區(qū)和下游序列。用電激法將該表達載體導(dǎo)入常用的土壤根癌農(nóng)桿菌(Agrobacterium tumefaciens)菌株EHA105。通過根癌農(nóng)桿菌介導(dǎo)法(Hiei等,Plant J.6271-282)轉(zhuǎn)化T65,獲得T0代轉(zhuǎn)基因植株(SbjSbj/Sbn-),其中SbjSbj為內(nèi)源基因,Sbn為轉(zhuǎn)化導(dǎo)入的基因,Sbn-表示為轉(zhuǎn)基因半合體。將轉(zhuǎn)化植株與E2雜交,產(chǎn)生的雜種F1雜種有2種基因型,即SbiSbj/--(不存在Sbn)和SbiSbj/Sbn-(存在Sbn半合體)。
雜種F1抽穗時取花粉用1%碘化鉀(I2-KI)染色鏡檢。在SbiSbj/--基因型的雜種,其可育花粉率約為50%(圖7A)。用Sb共分離標(biāo)記07-81分析434個F2植株的3種基因型的數(shù)目,發(fā)現(xiàn)SbiSbi、SbiSbj、以及SbjSbj基因型植株分別為205株(47.2%),218株(50.2%),和11株(2.5%),表明絕大部分的Sbj型雄配子不育,Sbj等位基因主要通過雌配子傳遞到后代。而含有導(dǎo)入Sbn的雜種F1(SbiSbj/Sbn-)的可育花粉率提高到約80%(圖7B-D)。分析507個F2植株的3種基因型的數(shù)目,SbiSbi、SbiSbj、以及SbjSbj基因型個體分別為158株(31.1%),248株(48.9%),和101株(20.0%),SbjSbj基因型個體比例大幅度提高,表明Sbj型雄配子的育性獲得恢復(fù)。這些結(jié)果證明了Sbn等位基因具有恢復(fù)雜種的Sbj基因型恢復(fù)育性的生物學(xué)功能。
將親和型等位基因Sbn導(dǎo)入到粳稻中,與含有秈型等位基因Sbi的品系雜交,能獲得雄性育性正常的雜種。此轉(zhuǎn)基因試驗證明,本發(fā)明提供的Sbn基因為有功能的水稻雜種育性親和基因,可通過轉(zhuǎn)基因和自交純化培育雜交育性親和系。根據(jù)本發(fā)明,同樣地也可以將Sbn基因?qū)氲蕉i稻中,獲得雜種育性親和系。也可以用攜帶Sbn等位基因的栽培稻或野生稻材料為供體親本,其它粳稻或秈稻品種(系)為輪回親本,進行雜交和回交,利用根據(jù)本發(fā)明產(chǎn)生的特異分子標(biāo)記進篩選,培育出以Sbn替代原有的Sbi或Sbj的新雜種育性親和系。用本發(fā)明的方法獲得的雜種育性親和系與其它粳稻或秈稻品種(系)或野生稻雜交和選擇,可產(chǎn)生育性較高的雜種,有利于選育新的品種或生產(chǎn)雜交種。
實施例4Sb基因序列在分子標(biāo)記輔助選擇育種中的應(yīng)用利用本發(fā)明提供的序列信息可以產(chǎn)生Sb等位基因特異的分子標(biāo)記,用于鑒定Sb位點上具有各種基因型的植株,可在分子標(biāo)記輔助選擇育種過程中加以應(yīng)用。例如,表1所示的標(biāo)記07-81產(chǎn)生于Sb基因序列,可用于鑒定各雜種植株的基因型(圖8)。

1.一種水稻雜種育性基因,其編碼蛋白的序列為a)SEQ ID NO2或SEQ ID NO4或SEQ ID NO6;或b)它們中替換、缺失、或添加一個或幾個氨基酸殘基形成的具有同等功能的氨基酸序列。
2.根據(jù)權(quán)利要求1所述的基因,其核苷酸序列為SEQ ID NO1或SEQ ID NO3或SEQ ID NO5。
3.一種含有權(quán)利要求1或2所述基因的載體。
4.一種由權(quán)利要求3所述載體轉(zhuǎn)化的宿主細(xì)胞。
5.一種培育水稻雜種育性親和系的方法,其特征在于將權(quán)利要求1或2所述基因或權(quán)利要求3所述載體轉(zhuǎn)化水稻,獲得轉(zhuǎn)基因水稻雜種育性親和系;或用雜交-回交方法和分子標(biāo)記選擇培育含有權(quán)利要求1或2所述基因的水稻雜種育性親和系。
6.根據(jù)權(quán)利要求1或2的核苷酸序列產(chǎn)生的分子標(biāo)記或其緊密連鎖標(biāo)記。
